I have a 2006 Corolla XLi A/T ran 45000 kms. After 40000 kms, when I stop the car at traffic signals on "D", the engine vibration increases. At that moment, the RPM is also comes down 2 points below 1. If I change to Neutral or Park, it will come to Normal stage. I changed the Plugs and am doing the service at every 5000kms. Need help to get rid of this problem.

Your condition sounds normal to me. Both of my cars do that as well - idle speed should be around 650-800RPMs or so when the engine is fully warmed up. If the vibrations are really annoying - might try cleaning the throttle body and cleaning the MAF sensor (in the airbox). Those seem to have the largest influence to idle quality.
Idle speed is set by the ECM - if the idle speed seem exordinarily low - might be a problem with the TPS sensor on the throttle body or the IAC valve on the throttle body. I'd try cleaning the TB and MAF sensor first - before I start tearing into the throttle body.
