Last one. Does anyone know what this hose is for, and whether the disconnected end of this hose should be connected to something?
I managed to get a photo of the connected end, where it goes to the air pipe underneath the intake manifold.
The upper end just sticks up; I don't see anywhere to connect it.

Looks like it could be part of the ERG or likely air-injection (Cali-emissions). If you swapped from a 4AFE to a 7AFE - there might not be anything to connect it to. Could try pinging on Bikeman982 - he hasn't been active, but might respond to PM's.
